After reading this post I decided to experiment a little too and completed chapter 1 of KotET choosing to allow Senya to heal Arcann instead of the default Imp-side kill-Senya autocomplete, and then skipped ahead and started Ossus.

This means if you betray your faction but don’t finish the quest line and skip to Ossus, the game will remember you having betrayed your faction, but the world state will be the default on (in your case the alliance supports the republic).
